Scandlines was forced to suspend sailings on Wednesday after police received a bomb threat over the phone.
Ro-paxes were evacuated in the Danish port of Rodby, it said, according to Reuters.
Police later said they searched and cleared ferries there and in Gedser, allowing them to resume operations.
Ferry routes between Denmark and Sweden also started again shortly after.
